I am trying to convert a CIF file into a GDS file. It seems easy; just load in the CIF and write out the GDS. Well, that works fine, except the layer numbers are different. Is there some rule about how the layers get jumbled?

CIF files does not have layer numbers. It uses layer names only. If a layer with this name exist, that layer number will be used. If a layer name does not exist, an unused layer is renamed.
So pre-populate layer names in the right order before opening the CIF file will help in your case.
